In Ramayana, Bali and Sugriv are brothers. Bali is the son of Indra and Sugriva is the son of Surya and Lord Ram (an avatar of Lord Vishnu) sides with Sugriva and kills Bali, although Bali is more powerful than Sugriva. Thus Indra's son is killed by Vishnu Avatar in Ramayana. Bali was not Rama's enemy, yet got killed.

In Mahabharata, Karna and Arjun are brothers. Arjun is the son of Indra and Karna is the son of Surya and Karna is the more powerful of the two. But here Lord Krishna (an avatar of Lord Vishnu) sides with Arjun and kills Karna. Thus Surya's son is killed in Mahabharata by Vishnu Avatar. Karna was not Krishna's enemy, but got killed.

Just look at how beautifully Lord Vishnu compensates his acts, in his next Avatar and settles the balance.
